First Zenodo release

This release is mainly intended as a latest version to be preserved on Zenodo. It includes a few minor bug fixes since the last release.

v1.1

This release sees a major restructuring of the code.
New features have been added: save EHIs, only specify one input file.
Several minor bug fixes.
Many unit tests have been written and CI implemented using travis.
