Description
Support running recycles with different subsampled MSAs. MSAs are sampled from rows of loaded MSA that are not fully masked. To fully leverage the effect of this, also add native support for running multiple trunks per input.
Motivation
Improved diversity of trunk samples.

Ran locally on sequences from https://www.rcsb.org/structure/8U1D.
