Paper version - v2

RHermes version used to generate the definitive submission figures and results.
It is slightly different than v0.99.0-paper, in that S4 slot names have been changed and minor code adjustments have been made to improve reliability.

Paper version

This version has been used to generate all preprint results.
There may be some changes in the package structure (function names, object slots, etc.) in the next few weeks, once the package is made public and we begin an open beta.
Therefore, we want to make sure all our results up to this date are reproducible in this pre-release and that everyone that installs this version of the package will not have any compatibility issues when running the Rmarkdown scripts.
