Portcullis (PORTable CULLing of Invalid Splice junctions) is a tool for filtering invalid splice junctions from pre-aligned RNA-seq data.
The tool:
Takes BAM files as input from any RNAseq mapper (e.g., Tophat2, Gsnap, STAR2, HISAT2)
Analyzes and quantifies all splice junctions in the input file
Filters (culls) splice junctions that are likely invalid, particularly in deep datasets with high coverage
Outputs junctions in multiple formats for downstream analysis (differential splicing analysis, gene modeling)
Works independently of the mapper, making it portable across different RNA-seq analysis pipelines
