Juri recommended I contact you over the GitHub repo. He and I had spoken at a meeting about using xiFDR to validate Kojak results, which I am trying to implement. I immediately hit a hurdle with my mzIdentML returning no results. I then wrote a converter to move the PSMs to CSV format, and results are returned there, but they are largely incorrect, with many decoys permeating the FDR threshold.
A lot of this may be me, not xiFDR, as there is obviously some expectations that I'm not meeting with Kojak. The details are quite lengthy and beyond what I should post here.
