Some sequences may require to be transformed before aligning. Example:
AGTGCT -> TCGTGA (reversed)
TCGTGA -> AGCACT (complimentary)
bwa-mem marks the alignments with reversed complimentary sequences assigning 16 (0x10) to the second field of its output
