When songs are synced with the 9ms offset, this offset is affected by the rate mod making it smaller if you make the song faster and bigger if you make the song slower.

A very easy way to reproduce this is to make this offset bigger. First go to any song and add 100 seconds to the offset, then add 100 seconds to your global offset so the song is synced correctly at 1x rate. Now when you play the song at 1.01 rate the arrows will be offsync by a whole second.

To be able to fix this stepmania would need to know what the "itg offset" applied to the song is

It happens in every version of itgmania and stepmania. It's always been the intended behavior.
Right now I'm using itgmania 0.9 but I tested this in sm 5.0.12 and 5.1
