Hey! I've been using Gale (0.8.9) for a while, but recently did a new install on a new system and I'm having issues with 1.4.0 (installed via the AUR).
When playing Lethal Company, pressing the "Launch Game" button seems to run the game in Vanilla, as the BepInEx console window doesn't appear, instead going into the game window directly (and the mods, in fact, do not load).
I've also tested this with Ultrakill yesterday and the same problem happened, so I think it's a general issue.
I'm not quite sure how to investigate this further, though...

I'm experiencing the same issue, but it occurred even before I upgraded from version 1.3.1.
There's another similar problem as well #187. My solution is to use Gale just for downloading mods, and for launching Lethal Company modded game on Steam, I use these launch options: --doorstop-enable true --doorstop-target "Z:/home/{username}/.local/share/com.kesomannen.gale/lethal-company/profiles/Default/BepInEx/core/BepInEx.Preloader.dll"
